caulk vs grout in niche

Sorry, I know caulk vs grout is a very common topic, but i couldn't find a specific post about this..

I built a niche as described in John's Kerdi shower book ... between two wall studs with horizontal wood blocks as the top and bottom ... I also made it 3 levels high, with 2 pieces of travertine as 2 shelves. I assume I should caulk the shelves in, but what about the other parts of the niche? I guess I'm mostly wondering about the where the "plane" changes (shower wall to niche side, niche side to niche back, etc) ... should that all be caulk? hard to explain in words .. am i making sense?
