If the drain is not in yet, just use a thicker mortar bed when setting it and don’t smoosh it down all the way to meet the foam tray.
I had not realized this when setting mine and got the same slight recess of the drain flange from the plane of the pan. Kerdied over it and had a divot to deal with when laying the tiles. Wound up just getting the tiles up to the slope plane with the mortar when setting the tiles. Hasn’t been an issue at all.
Make sure to do a flood test before tiling for peace of mind.
