Welcome Jeremy. It would be best to replace it like Laz said although I have seen guys patch the liner with 3x3 pieces of scrap liner, glued with pan liner glue. If you decide to patch it, I would want to do a water test on it afterward.

Sounds like you might already have the cement bed installed on the shower floor. It's best to put up the CBU first, leaving it unnailed along the bottom, then let the mud secure the CBU along the bottom.
