I just dealt with that in my shower as well - I just used a rubbing stone to ease the cut edge a bit. As has already been mentioned, once it's grouted, you won't notice it.

Why not just take a multi-tool and cut that vertical flange off flush with the apron? The cut-off will be hidden by the wall board anyway and you'll be able to run the tile leg to the floor.
