You should remove the grout from that joint and replace it with silicone caulking, which comes in several colors. You can find grout removal tools at big box stores.

The waterproofing layer is actually the orange membrane behind the fleece, so you should be okay. Mix your thinset on the "loose" side and make sure you get full contact. :)

If the brick has never been sealed, or otherwise coated, fat mud will stick to it. Use masonry mix cement, and burn it into the brick. I would dampen the bricks before starting.
