The inside shower floor appears to have some negative pitch near the bench. If it is grouted, I'd pour some water on the floor and see if it drains properly.

The flange should be installed on top of your finished tile. Grind out slots in the tile before you set it to install the tapcons.

If the thinset is fully engaged with the fleece as it's supposed to be, then removing it (along with the tile) would remove the fleece and leave nothing but plastic for the base and that would scare...

It appears to me that the pan liner is laying flat on the floor with no pre-slope underneath it to direct water to the weep holes in the drain (which should have been protected from clogging up)....
