No problem using 2 different colors of thinset on most tile, natural stone may be affected by greys. No, regular cement based grout shouldnt be used to install tile.

They both have their pros and cons. Rectified edges tend to show lippage a little more if not imstalled well. It can also be a challenge to get full joints when grouting.

The best thing to do is raise the substrate to the appropriate height. Some mortars can be used in thicker applications, but it's always easier to prep the floor before to achieve the height needed.
