I don't think a grout sealer is going to solve your problem. Skimming over existing grout with new grout doesn't work well. Generally you need to remove the old grout and re-apply new grout.

Pull the last couple up and see if you have good coverage on the back of the tiles. There is not necessarily a "wrong size trowel" as long as you have good coverage.
