From what you have explained, your contractor has installed a mud bed/liner pan. Assuming it was done properly... from the liner he will have a mudbed atleast an inch thick "over/above...

As far as contaminating our sewer systems, trust me, alot worse gets flushed. Safe as in, stopping up a sink or toilet... let's just say the toilet is gonna be the safer of the two....
