Is there a recommended tool i should use to remove the thinset between my tiles? My grout lines are 1/16" and the tile thickness is 3/8". Cleaning depth is extremely important, i do not want to damage the waterproofing membrane. I also don't want to chip the edges of my porcelian wall tiles.

Utility knife, plenty of extra blades, patience and a steady hand.

Depends on how long it's been set.

Overnight, use a utility knife, but very carefully. I find it best to leave the blade retracted so that only a small piece sticks out, such that it can't cut the waterproofing.

But it's very easy to scratch the face of the tile if you're not careful, and to even damage the edges of the tile.
