I have had the same thing happen. Sometimes grout will work , sulfamic acid , toothpaste , magic eraser or poultice. Possibly 3000 grit sandpaper or heavy duty polishing compound.

I believe the tile you installed is to small. The tile is going to come loose over time from compression of the foam. You need to check the Wedi specs on shower pan tile size.

When you comb the thin set use the flat side of the trowel to knock down the ridges then set the tile in the thin set.This will give you 100% coverage.
