24x24 honed Novelda Creme limestone, has not been sealed yet. Has shoe prints/ scuff marks on some tiles. Also, pencil marks from the glass door guys. My laborer scrubbed this with StoneTech Klenz all with no results. I might have him rub a little thinset on the pencil mark (the sand usually works) but I'm worried about scrathing the honed finish. What other methods can I use? Oh, the flooring guys also ran their stain across the edge of the doorway tiles.

It seems I'll need to learn more methods on cleaning tile/stone because the builders seem to be hiring more and more hacks with complete disregard for others' work

I would try an eraser,or denatured alcohol,or even some 600 homing powder on the pencil marks. For the heel marks try some acetone, and maybe a white pad.For the stain i would kill the wood guys,no really, i would...just kiddin, that's a toughy,i mean stain is made to stain, try the acetone on that too,if you blot it you won't spread it, if it tends to come up then use the acetone as a poultice, but honestly you would probably be better off replacing those tiles.
